The reason it doesn't is because stacks are tracked server-side (the server needs to always verify that you're not cheating your way to extra inventory slots) but the visual location of each stack is only tracked client-side (for efficiency). Simply open the saddlebad, and right click the stack > add all to saddlebag and repeat with all the stacks.
